Simplenote - Online free service that's great for making notes and storing them to the cloud. They have a subscription plan for $20/yr, but it isn't necessary. Free app for iPad and iPhone. I use it for grocery lists, notes, etc.

Flipboard - Great RSS reader. Use it for blogs, news, etc.

Paprika - Recipe manager, has an online cloud sync component.

MLB At Bat - If you're into baseball, great way to track the game at work.

Instapaper - Cheap app that lets you save webpages, emails, etc. for readng later.

Numbers/Pages -iWork suite, iPadified
Penultimate - use a stylus or your finger to write like using a pen. Save notebooks, email them, etc.
DirecTV remote control thing is neat
iSSH and iTap RDP for server management
Friendly for Facebook is a much better client than their in-house one
If you're a pilot, Foreflight and WingX are amazing, among others

CraigsPro - Awesome craigslist app. Way better than searching with the web
Desktop Connect - full feature remote desktop (RDP & VNC)
Bing - Strangely, this is a whole lot more than search, and really well put together
Zinio - Magazines on iOS
Air Video - stream any video from your home computer to the ipad
DirecTV - badass way to control your DirecTV (not watch it)
SlingPlayer - Best way to watch my TV at home from anywhere

I don't have an ipad (yet), but a couple that I use regularly on the iphone:

redbox - reserve from phone or home, then go and pick up... saves favorite locations
Pandora - music
Slacker - music
zillow - real estate stuff
Eurosport - Great coverage of MotoGP and F1
AllTrails - Mountain Biking Trails
SkyView Free - Cool little star tracking application
Analytics - Google analytics tracker

Ricky told me about Adobe Photoshop Express, been messing with it on the phone, will definitely put on ipad.
