You are protected by Federal law in any jurisdiction while transporting a firearm provided:
a) possession is legal at both ends of your trip
b) the firearm is unloaded, and inaccessible to the vehicle occupants, preferably in a separate compartment (like the trunk)
c) the ammunition is stored separately

I believe the NRA website also has laws listed by each state. I drove out to Iowa a few years ago with my gun. I kept it in the case it came in and had it in the trunk and the ammo was boxed up in my suitcase. I honestly don't remember if the suitcase was in the trunk or backseat. If I recall, there was something odd about the laws in Nebraska per the site, so I actually emailed them asking. They emailed me back a few days later saying I had to do basically what I was already doing. I printed off a copy and kept it in the car should I get pulled over.
(Oh and I took the exact same route...and the way I had it packed away made me legal the whole way.)
Just don't take a sawed-off shotgun across state lines. The supreme court ruled that a shot gun isn't readily adaptable enough for a militia. Which means a nice M-16 or AK-47 is perfect.
